-Entering City/State/ZIP/Country/Area Code information in a Names card
is rather cumbersome, even for commonly used locations

OS 2.1 at least, remembers the last 8 city and states you entered, so if
you get a bunch of business cards from the same address, you just have
to go tap tap to enter the city, tap, tap to enter the state.

-No ubiquitous clock

Truuuue, altho I never missed this, asa ther's a clock in Notes. In the
Dates app there's a small clock icon in the LL that actually keeps time
(how many knew this?), tap once and it shows a date/time/battery popup.

-App-switching through Extras

Use TapBar; there's an option to install a tiny Apple icon on the
menubar, that when you tap it it pops up a list of (user-configurable) apps.

-Can't rename global folders and retain their content

OS 2.1 I think does this.

-No way to switch between letter-by-letter and dict-based HWR

-Poor context sensitivity of HWR

If by context you mean the OS should recognize not just by letter shape
and dictionary but by HOW the word is used ("she bought too cats" would
be recognized as "she bought two cats") well, there's this term called
"the Holy Grail..."

-Crude outliner

OS 2.1 isn't bad, I think there's some stationery add-ons. You could
install StationeryConstructionKit (OS 2.1 only?) and make whatever you want.

-Difficult to change base dicts

No comment here, but Paul Guyot DOES make it possible (breaking into
song, to the tune of the late Sammy Davis' "Candy Man) "Who can take a
Newtonnnnnn... add a custom dictionary or twooooo... fix it up so the
dynamic shape and velocity recognition of Rosetta is localized for your
nationality/language matrix and specific to youooo... Paul Guyot cannnnnn.....

-That power on slider thing (on 1x0s)
There's an app (OS2.1) where you can tap the screen to turn the Newton on.

-No silk button for Notes
There's several apps that add a Notes button the the line above the
ButtonBar. You can also (OS 2 on up?) drag an icon from the Extras
window onto the ButtonBar.

-Unique unhierchical folder associations
At least 1 company lets this be hierarchical, for NOtes at least.

-No dedicated writing space and late scrolling
eh?

-Those short fields in Names
They seem okay on OS 2.1

-Single Undo
OS 2.1 has 2 undos, SBM Options lets you have it be "undo-redo" like it
should be.
