Be sure to get NewtonDev. It includes everything and set at the right place.

My structure looks like NewtonDev's.
The minimum is:

EditorCommands
Newton Toolkit
Platforms
        Newton 2.0
        MessagePad Defs
        MessagePad
        Newton 2.1
        Newton 2.0 Defs
        Newton 2.1 Defs

I believe ROM Maps are just for profiling. They go next to the
application (in a folder called ROM Maps).

Apple DocViewer.
There is a PDF of this manual around. Yes, this is what I have in
addition to the DocViewer manual. It must be in NewtonDev.

The two basic manuals are:
Newton Programmer's Guide for NewtonOS 2.0
Newton Programmer's Reference for NewtonOS 2.0

Also be sure to check the sample codes.

I think the easiest for your scoring application is to design it with
the newtApplication framework. Check the corresponding sections in
those two PDFs, especially the section in the guide. It nearly
includes a tutorial for such applications with the IOU sample code.
