Jeff,

I believe the Newt will make an excellent tool for this job and will be
better than paper - backed up, nothing ever gets lost.

I recommend NewtWiki <http://www.narcosislabs.org/NewtWiki/> to link Notes
and Works as your dataset expands and possibly a database like Notion or
FilePad to accommodate more structured data.

NewtPaint <http://www.landware.com/> and Works Drawings can be very useful
for sketching diagrams and other visual ideas.

You might also use Newton books created with Newton Press for large, indexed
documents that can also include images and which you can annotate on the
Newt.
